Unlocked framerate shouldn't cause any sort of stability issues, though inconsistent framerates are to be expected since it's basically constantly running the game as fast as your PC can.

If Dragon Quest is unplayable at 60fps then it's unplayable on a real DS which I find quite concerning.,

You can use hamachi or whatever else. Won't work very well, though. WFC is far more stable.

Both these options sound like they will make a private alternative to Wiimmfi. As stated before, my friend cant seem to connect to any alternative online server. Though I appreciate the input. I will definitely save these options for when they come in handy.

That is not the case. It allows you to use local multiplayer emulation over the internet.

A layered-fs like thing for DS games would make modding a bit more convenient but it doesn't exist with any emulator or tool that I know of. Would something like that even work on flashcarts? If not, then there's not much point in trying to implement something like that, imo. Even then, most editors edit the ROM directly and patches are all just xdelta (or sometimes bps) patches.

I'm really not familiar with Pokémon hacking, but generic DS file browsers/editors do exist, like the previously mentioned (very old) NitroExplorer, Every File Explorer and Tinke. I remember them using SDK formats (NSBMD, NCGR, etc.) so those tools will probably be able to edit a lot of the files. It's a mess, though. A lot of the files are unnamed and tucked away in NARC archives, so it's a pain to find what you want.
Music is just a regular old SDAT, so Nitro Studio would be the tool to use for that. Be warned though, since I've heard that Pokémon games are particularly finicky with SDAT edits. People in the ndspy server were saying that it stops working if you change anything, for some reason. Weird stuff.

Er, no it doesn't. The official Github repository has release builds.

HD display capture has definitely been a highly requested feature since 0.8 released, though it's been mentioned in blog posts multiple times (1, 2, 3, 4, 5).

An option to simply load a ROM could be implemented with a "Load ROM" or "Insert Cartridge" option. If a ROM is loaded, the option would be replaced (if that's possible) with an "Eject Cartridge" option. You can't insert a cartridge if there's already one inserted and you can't eject a cartridge if there's none inserted, so that makes the most sense. You could then just run the ROM through a "Run" option in the System menu, like in old melonDS versions. I definitely think they should be added to the recent ROMs list. You could maybe only add it if the ROM actually gets launched (so loading the ROM without using the "Run" option or selecting it in the DS/DSi menu wouldn't add it), but I think that would just add more confusion/complexity.

GBA ROMs as currently supported in melonDS (as in, can't actually run them) aren't used commonly enough to be present alongside the DS ROM options, IMO. I believe it'd be best to add a "Slot-2" drop down menu in the "Emu settings" DS-mode tab (since it obviously doesn't apply to DSi-mode). The drop down menu would offer an option for every supported slot-2 accessory, as well as a "Game cartridge" option. If picked, the option would enable a "Browse..." option right next to the drop down menu with which the user could select a GBA ROM.
