Hey, so for reference sake I am using the Flatpak version of melonDS 0.9.5 on Linux.

When I create a new window with: System > Multiplayer > Launch new instance ...

Only the window with the cursor on it is active, and the other one is inactive, this causes a problem with the DS communications.

For example, when I did Memory Link on Pokemon B2 from Pokemon White, in order to get the transfer successful, I had to actually quickly move the cursor back and forth between the two separate windows constantly until it was done, otherwise it would show a communication error.

Anyway, is there a way to make the melonDS window run in the background? Maybe I missed a config option for this, but if it is, it's not very obvious.

i may be wrong as im not on my pc , but i believe its in the interface window , i think its called "pause emulation when not in focus" , uncheck it and both should stay active

I have the same issue but I'm trying to make it so I have the top screen on my main monitor, and the bottom screen on my second monitor, but the second screen/window always is frozen for some reason. I have the setting unchecked but nothing changes.
