I have the most recent version of melonds and can't figure out how to do this. I wanna battle other people in Pokemon Gen 4, but neither of the melonds windows are acknowledging it when both games are in the battle or trade rooms in the Pokemon center. How do I fix this?

In your case, it is best to try online communications via Wiimmfi or a similar service. However, you would need two different Firmware dumps.

The emulation of local multiplayer can be done with some specific software externally. I myself have previously asked a similar question here.

Hopefully you can find some help there.

It looks like you are a little bit confused, in the title you state that you want to do local multiplayer on the same PC but in the post you say that you wanna battle other people. In order to battle other people you need to use a Nintendo WFC replacement service like Wiimmfi. If you want to do local muliplayer on the same PC then turn on randomize MAC address and Bind socket to any address in WiFi settings dialog, turn off audio sync and and frame limiter. As for WFC just turn on indirect mode in Wifi settings and in the game's WFC settings set Auto-Obtain DNS to No and type in the WFC replacement service's DNS in there(Primary DNS=
162.132.44.106 Secondary DNS =1.1.1.1 for wiimmfi).

Local wireless is possible on the Same PC (or same network) without any external app while local multiplayer on 2 different PC on different networks require an external app.
