I'm trying to play Diamond, but whenever I load a save that's not right at the beginning of the game, MelonDs crashes. I tried saving in game, but the save file straight up doesn't appear when I restart the game.

are you trying to load an in game save or a save state ¿ there are issues with pokemon games and save states it seems

I got a different ROM and it seems to save in game now. I'll primarily use this method for now and see if save states work later down the road.
