oh, my bad, I missed that bit in the first post

then the issue must be on DeSmuME's side, either you did the export wrong or DeSmuME just does something wrong that causes this

You can use your DS save, I guess, unless it's not good enough for what you want?

My ds actually broke years ago, i just have the save files

I can't restore the save file on my roms. have them as raw .sav format, have them in the same directory, melonDS only makes new saves.

I had an issue where Encountering Mew in Viridian Forest would crash the game.
So, 1) I downloaded Desmume.
Next, 2) I used my desktop Search and typed in Pokémon.
(Note: My storm silver ini was renamed Soul Silver PATCHED. The original file name was kinda long and I didn't want to confuse the modded and unmodded versions soooo, yeah your's might have a slightly different name.)
3) After finding Pokémon Soul Silver-PATCHED.sav, I imported that into Desmume.
4) Then, on Desmume, I played through the glitched section.

5) SCARY PART: You're now going to export your desumume with the exact same file name as your original melonds .sav... Your computer will give a warning and ask if you'd like to replace the file - and you're going to click yes.

6) Now, back to MelonDS. Use their import feature one last time and import that same file we've been using this whole time.
(I tested around while doing this, and each of the teleports from mew crashed the game on melon, but I WAS able to catch on Melon, with AR codes active and all.)

I noticed forum posts ranging from 10 months to 10 years ago on this subject, to no avail. Hopefully someone who needs this sees this. Cheers.

Do you have a save file for this point in the game, and if so can you please post it? I don't think that crash was known about.
