Alright so when I try to set up the controller and press to set up button in joystick, it stays grey in with [press button] and pressing the controller doesn't work. So then I just got joytokey to workaround this and everything seemed fine, but in every game the character will always move down making it unplayable. So I tried a different PC with no Vjoy installed and this didn't happen, but then installing it on that computer and BAM same problem. So it there a way to A) fix the joystick detention in MelonDS or B) turn it fully off and just use joytokey?

That's strange, something in the inputs of your PC are wrong. What I suggest you to do is configuring the controls on that other PC and then copying the "melonDS.ini" file from that PC to the one that's having problems. After that it should work.

Ok so the controller I'm using is the Wii u game cube adapter with the program that work with Vjoy.
I took the melonDS.ini to the other computer and their is still the same problem. Other emulators like Desmume work with the Vjoy installed, and after uninstalling from the other computer no problems arose. The reason why I want MelonDS to work though is because of the multiplayer, and for that I need the controllers to work.

Did you placed the "melonDS.ini" file in the emulator's folder? Otherwise the problem might be melonDS' controller detection(since it works with no issues on other emulators).
Also about the character moving down, try using the digital pad on that controller, when I play multiplayer on my PC I also use both keyboard/controller, however whenever I use the analog button this problem seems to happen, however, when I'm using the digital pad, it's no longer an issue.

might be related to analog axes indeed; melonDS uses the first one (technically, axes 0 and 1) for dpad controls

I think it is related to the analog axes because of the gamecube analog triggers which I think are the first joystick might be the issue. If I turn off Vjoy everything works fine, but then I can't use the controller at all. Is there a way to turn off the melonDS controller detection?
